    Domain or workgroup?

Why do you need to use the PDC Emulator?

The PDC emulator have something about it and have not.
You need to find one domain controller when you try to open that console.

Do not forget to use one domain admin account to open the console, at least one domain controller must be online and must have the FMSO rules (not all of then).

See this link, and you will find the solution for your problem.

The reason I asked about the PDC emulator is that a 2003 server domain controller would most likely be controlling an Active Directory domain (which fits with your mention of GPO issues) and the PDC emulator is a fudge to let them pretend to an older Classic NT domain that they are a classic domain controller.

The GPO problem most likely has to do with the user account you are logged in with while trying to edit the GPOs. Sounds like it doesn't have those rights. Are you trying while logged in with a Domain Admin account?
