I would suggest you look at Evan Omo's :
How to optimize Windows 10 in the Tutorials Forum which may help sort out your problem.

Sounds to me as if when there is a CD/DVD in the drive when booting that the computer then is first attempting to boot to the CD/DVD drive but since there is no operating system in that drive then it goes ahead boots to "C" drive.
Can I ask, why would you leave a CD/DVD in the drive when you shut down? Generally I don't believe this is advised unless it is the OS disk and you are going to reinstall the OS so the disk would need to be in the drive in order to do this.

Honestly I don't believe this is really a problem or something is wrong. It is likely the computer is doing what it is supposed to do when booting. If there is a CD/DVD in the drive then it will likely try to boot to that disk instead of Windows. Since it likely won't be able to boot to that CD/DVD then it will switch to "C" drive which holds the operating system and continue the normal boot. If there is no CD/DVD in the drive then the computer will boot normally. Just make sure there is no disc in that drive when you shut down the computer.

It may be that some of those disks Could have been booted to, there are some games I know that can do that. If you want to leave disks in the drive rather than remove them when you are finished with them then you will have go in and change the boot order so that the computer always boots to the "C" drive even if there is a disk in the drive. .

It should not be overriding the setting in the BIOS that you have chosen Unless you did not proceed to the final stage which is after making that change then navigating to the Exit or Save and Exit menu. You have to read through the changes you have made, make sure they are correct and then you must proceed to the next page and choose Save and then Exit.
There also is a remote possibility that you could have a hardware problem so that would also have to be checked out, could be a problem with your hard drive.

Once I put the hard drive as number 1 I did hit save and exit.. I confirmed this buy booting back into bios and it was set to number 1. All the disk checks I have done came back clean no errors. Both on windows and the disk check that came with the new harddrive. So I am not sure what is going on..

This is a new hard drive? You didn't give that information before. Hard drives are different so it is possible suggestions given would not hold for the new drive.
So did this happen with the OLD hard drive? Without full information then help is extremely difficult, in fact wrong or dangerous suggestions could be given. When did you change the hard drive? How did you install the os onto the new hard drive?
