The newer TweakUI does not use a Control Panel applet, so if running version 2.10.0.0 for Windows XP and Server 2003, you'll won't have the option of having a shortcut in the Control Panel.

If you have both TweakUI versions (like I do) AND you have XP, only change the "autofocus" in the newer TweakUI (the one you will find in "all programs "- not the "Control Panel ") or bad things happen!

Autofocus is when your mouse cursor activates a window just by being in the window, eliminating the extra click to bring it to the front.

Other than that one conflict, I have not had any problems running both TweakUIs at the same time. Each has features the other one doesn't.
