ugostar--Since no one else is responding, here are several wild guesses.
Do you have a firewall? If so disable and see what happens.
Are these bank sites in Trusted Sites? If so
IE Tools|Internet Options|Security tab|click Trusted Sites icon|Sites|check to see if box "Require Server verification...." is checked. If yes, uncheck|OK|OK.
I confess I do not understand proxy settings too well, but if you are on a LAN you might check IE Tools|Internet Options|Connections tab|LAN Settings|note what the present settings for Proxy Settings are and perhaps change them. If that causes problems, change them back to where they were.
An even wilder guess. Do you have a HOSTS file (not HOSTS.sam)? If yes, have a look at it. Did these bank sites somehow get into it? (Easy way to search is to use Edit|Find on the HOSTS window. ) If yes, delete them.
Since you apparently had a virus recently, you might also have spyware. Suggest you install and scan (after getting most recent file references) of either AdAware
    http://www.lavasoft.de/support/download/ or
    SpybotS&D
