Are these subfolders of your Inbox? Do you know where the TB profiles are?
If you have only one profile, it will be hidden, by default, and you mail will be in the mail folder|account. You basic folders will be seen in windows Explorer as Inbox, Sent, etc. with accompanying .msf files. Subfolders are in an Inbox.sbd folder. The files corresponding to your folders are in it, and they are of the same structure as the basic folders.
I go through this very quickly, and, I am stopping here, since I don't know how confident you are in navigating Windows Explorer.
Let us know how you can do.

We need to start find the profile(s). Read the first part of the page to find the profile .
The path should be something like this:C:\Documents and Settings\user_namei\Application Data\Thunderbird\Profiles\xxxxxxxx.7generic\Mail\mail account.
That's where you should be looking for.
In my previous message I asked as to where these folders where. The basic folders, or folders which you created? You said that you
your folders. To me, this means that you had them before. Did something happen to the computer?
