In Thunderbird, I have several message filters set up to send incoming messages to different folders. Several times, the incoming messages will be filtered correctly, the folder is bolded to let me know there are unread messages in them, and then when I click on the folder, the messages are immediately sent to the junk folder before I even see them. Do I have something set up incorrectly? Or is this the way the junk filter works.

That's the way the junk folder works. And, if you keep your mail in the junk folder, for a few days, you have ample time to call the e-mail not junk, or let it go. I, personally, have given up on Junk filtering, because my ISP is doing an admirable job with filtering. I have four e-mail addresses, and I never saw anything objectionable in two of them, and, only one junk message in each of the other two addresses, in two years.
But, if you get a lot of junk, you may have to change your e-mail address. I had to do it two years ago, and everything has been peaceful since
