Can you see the 40GB HDD in the BIOS?

Have you looked in Disk Management. It's in Adding a Second Drive here:
    http://wdc.custhelp.com/cgi-bin/wdc...nBfY3Y9MS4xMjMmcF9wYWdlPTE!&p_li=&p_topview=1
    They also say
Win Server 2003 Server is set to run RAID.

Did you look in the FAQs? There are several reasons why a SATAI motherboard won't see a SATAII HDD, one is

There are 7 pages of installation FAQs

Run the Lifeguard utilities, although Win Server 2003 is not supported for the Windows version. You will need to make the boot CD

If your experience level is beginner, you have a steep learning curve running Win Server 2003, it is not made for a home user.

Forgot to mention - the computer initialy came with a sata drive which stopped working after a while, so i replaced it with an ide drive. Once that was done then i tried the same sata drive via usb and it worked. So i reinstalled the initial sata as a data drive via sata connector and it did not work. conclusion- via usb works but not via sata connection

Shooting from the hip, my limited exposure via WHS, which is based on 2003. ...
Originally server OS was setup for on IDE drive and it worked.
At a later date (?) you added a Sata drive for data. Do you know if Sata drivers (possible AHCI drivers) installed during original OS install??
