I had an issue where I used Comodo Registry Cleaner to do a general cleaning and it made a restore point and backed up the registry. Well, this apparently messed with an HP Imaging program and I got an error message telling me to use the CD to install "Trayapp ". It didn't say anything about it being HP and I was perplexed. I uninstalled the program (which I never use) and bingo. No more issue. I hope this helps someone with the same problem.

That's why, we always say: leave registry alone.

Okay. I can understand that. The Trayapp issue aside, my machine starts up faster and runs faster now that I used the Comodo Registry Cleaner. Is there other ways to do regular maintenance on my computer when it starts to run a little slow?

Unnecessary startup items can be and should be disabled, but it doesn't have to involve playing with registry cleaners.
Those items can be disabled individually, if you know, what you're doing.
If you don't, there are boards like this one, where you can ask any question, you like.
Registry cleaners remove things in bunches and unless you review every single item (and you know what that particular thing does), you have no control over what was removed.

Unless there is some issue and the registry has to be touched by someone familiar with it, it should be left alone.
Cleaning registry, in best case scenario will bring you no visible gain, in worst case scenario, you're ready for clean Windows reinstall.

There are only very few rules, which will make your computer running fine:
    1. Have enough RAM
    2. Don't allow your hard drive free space to go below 15% of hard drive size
    3. Have firewall up and your AV up to date
    4. Have Windows updates current
    5. Don't visit dangerous web sites
    6. Don't use P2P programs
    7. Run Superantispyware (http://www.superantispyware.com/download.html) and Malwarebytes )http://www.malwarebytes.org/mbam.php)occasionally
    8. Run TFC -Temp File Cleaner (http://www.geekstogo.com/forum/downloads.html&req=download&code=confirm_download&id=187) weekly

    You'll be all set.

Ok. Right now I'm using Avast Home, Spybot and Malwarebytes and CCleaner to cleanup temp files. Is Superantispyware better than Spybot? Real time protection only comes with the purchased version of Superantispyware.

You don't need real time protection from Superantispyware. You just scan you computer manually, once in a while.
And yes, Spybot is rather tool of the past.
