Yes, you'll have to rebuild the boot.ini again but let me suggest an easier way to do that.

Click Start > Run > type cmd > press Enter > then in the command screen type copy C:\WINDOWS\pss\boot.ini.backup C:\boot.ini > press Enter.

(Be sure to include the space after COPY and BACKUP.)

If it asks to overwrite the existing, type Y and press Enter. It should say "One file copied." Close out the command screen and reboot for effect.

That may save you all the rebuild procedure via the Recovery Console. If it doesn't work, go ahead with the RC method.

Thank you Suferdude2 after all the scans--and going through with Geri one scan after another my boot.ini file is back into the msconfig utility. Just sitting there just as nice as can be. Thanks for everyone's input with this thread. Thread Resolved!

I do appreciate all the help that was provided by Windows BBS Staff & Members. I must add before closing Geri (Malware Department) I believe went the extra mile in giving me the attention so that a beginner like me could understand fairly easy for a solution to not only the issue at hand but gave me insight to be able to download the recovery console which I never had in the first place then learned how to do the floppy (6) disks for use if ever needed for a recovery. Many thanks!
