If you are using a XP Upgrade disk just boot to that, then remove partitions and format the drive and start the install. It will ask for a qualifying CD (such as your Win98SE CD) during the install.

    WinXP clean install

I'm not sure what you're after here. If you want to format and start over completely you can do it without installing 98 first. If you have a WinXP upgrade disk boot from it and when it sees you don't have 98 installed it'll prompt you to insert your 98 disk as proof that you have one. Once you've done that it'll tell you to put the XP disk back in and the install will procede normally.
