    Plan A
    One hard drive, ATA100 7200rpm 8M cache 2 platters
Windows 2000 gets a partition on it

    Plan B
    First hard drive, SCSI 10000rpm 8M cache ?? platter(s)
(the drive is U160, but my current SCSI card is limited to 40M speed)
Windows 2000 would live on this drive
Second hard drive, same as in Plan A

Which plan would yield better performance?

SCSI 10000rpm is the faster of the two drives.

Not sure what you mean by "but my current SCSI card is limited to 40M speed. "

68-pin Ultra-Wide SCSI's speed is 40M/sec, a little better than UATA33. The drive is capable of Ultra160 speed, but my SCSI card isn't.

Fast SCSI is 10M/sec and Ultra SCSI is 20M/sec. Both use 50-pins (25 for Macintosh) and are still used with optical drives.
