    Try rebuilding your shelliconcache?

    Click on Start>Settings>ControlPanel>FolderOptions>View.

Select "Show Hidden Files and Folders ". Un tick "Hide Protected Operating System Files and Folders. Click on Apply.

Click on Start>Find>Files, type: Shelliconcache and press enter. When it's found, right click on it and select Delete. Restart Windows.

    *edit*
TweakUI should be able to fix it as well.

Nope. It just gets muddled from time to time.
Did you fix your icons then?

Have you done a recent and update virus scan lately?
Try using a free online virus checker, such as Housecall
