I have an IIS Windows 2003 server that relays email to my Exchange 2000 server. Do I have to set up a MX record for the IIS server in DNS?

Not necessarily. If you have an app that has been specifically told to use the 2003 server to send its mail then you will not need an MX record. You will need one if the 2003 server is to receive mail for any particular domain, so that anyone sending mail to it will know where to send it.
