When you boot after copying the drive, you will be given a choice as to whether you would like to boot from Disk 0 or Disk 1.

This selection is the result of additions to the Boot.ini file, on the Main Boot Disk, and it is fine after the first copy, but you will find though that after the next time you copy the drive, you will have 3 choices - Disk 0, Disk 1 or Disk 2, which is not correct.

I do my backup weekly so to prevent these multiple choices, I haven't tried it but I would assume that it will increase by one with each backup if I allow it, the first thing I do after a backup is copy the Boot.ini file from the destination drive to the Main Drive, and then all I have when I boot is a choice of Disk 0 or Disk 1.

After each backup I always check that everything is 'kosher' by actually booting from the second drive as well.

I will see if I can find anything on your error messages and get back.
