Recently I purchased an ATI graphics card. It replaced an old nVidia one. I followed the ATI instructions of getting rid of the old drivers and graphics programs. The new board installed A-OK. However, when I rebooted there were two error menus. One could not find nVidia program nvcpl.dll and the other one could not find nvmctray.dll.

I downloaded a file to get rid of all old nVidia files and entrees in the registry. No help. I cleaned out the registry containing all mention of nVidia files or directories and entrees in the startup menu of msconfig. No help. The problem seems to be a line somewhere in the registry that regenerates the nwiz.exe/install line along with the other two lines with the above two dll files. I have searched for such a line but have been unable to find it.

Each new reboot puts all deleted lines back in the registry and in the msconfig startup. The only way I could get rid of the two offending error messages was to copy nvcpl.dll and nvmctray.dll back into the C:\Windows\system32 subdirectory. Yet, there must be some way to stop the process that is going on which keeps these nvidia files from regenerating themselves in the registry and msconfig startup menu. Any ideas?

I think the free Autoruns utility from Sysinternals.com will give you all the information you need to track down and deal with these pests.
