Some (but not all) of my USB ports were not functioning after coming out of sleep although they worked fine at first boot. The device manager said they were functioning properly but the computer could not find the hardware.

I may have solved this (need more time to make sure) by disabling something called USB Selective Suspend Settings in the Advanced Power Options.

What is this USB Selective Suspend used for, why does it not find the hardware after sleep and why does it not affect all USB ports (the front ones continue unaffected)?

Front ports are softwired to the motherboard, rear ports are hardwired (integrated) and this does make a difference. Some USB devices will only work on hardwired ports - that's about the best explanation I can give off hand :)
