Problems after removing spyware/viruses

I recently downloaded spybot to remove spyware such as unwanted home pages etc. I also had a qdialer which my av program Freedom Product Version: 5.0.12.28188 found. I also had unwanted attacks from **** related sites. The gist of my problem is that after several runs of spybot to remove the unwanted guests and deleting files on my system (Windows 98 SE) I now cannot use any Word processing programs (WordPerfect, Wordpad or Notepad) and I am not able to print from any programs. I have reinstalled Windows but the problem persists. Could I have deleted something in the registry which I shouldn't have?
